xyz calibration fail due to z axes height problem

my printer (i3 mk3) keep failing to do the xyz calibration as soon it descend from top of z axes and reach the print surface.

At first i tried all the solution i found on the forum but none it worked; so i have done some experimentation:

I did use the option to auto home the axes and then verified that the extruder end height was at the distance showed in the monitor at all points on the printing surface, and it was.

After that i suspect a problem with the engines of z axes so i start to make them work up and down and there was the problem: basically when i start to raise the axes from the printing surface and reach the top it indicate couple mm less that it should be, then the engine click trying to reach that heigh and then when the axes come down again it strongly hit the printing surface. the problem must be related to the top z axes stoppers but i already try to fix it but i failed. I’m thinking to polish the plastic of the x axes that hit the screws on top but before doing it i prefer to ask you.
